As per the new rules published on 29th Sept 2020, medical intervention has been defined and rules say "any gender affirming medical intervention". So as such, a trans person need not wait for SRS/GAS for change of gender marker to male/female. However, the first step of getting TG id is really absurd.

I am not getting the part - "used against us", which you mentioned. I am skeptical as well and I am not able to understand the repurcussions of registering as "Transgender" even if we want male/female gender marker. I wonder if we will be seen as Transgender/Third gender even after getting male/female gender change certificate? Certain existing laws are already discriminatory when it comes to Transgender/Third gender.

Today I got a link (mentioned above) to the portal/website. I believe it still is not 100% functional. While writing this, I see - for registering as new user, districts for certain states (like Maharastra, Karnataka) are not populated while for some (like Delhi, Tamil Nadu) it is populated. So the site may not work for everyone yet.
I hope, if we strike off declaration of "I am transgender" in affidavit, DM will not reject as it does not match format. Also, I am nervous about the process of having to apply for TG card first. I just hope (if the first step to apply TG card is really mandatory and the only option to move ahead), legal documents are also not updated with TG marker.
Again atlast, I still have questions on why inputs from Trans persons who want male/female gender marker are not considered.
